Biological Networks Simulator
As with any software, BioNSi has some known bugs and issues to be resolved. Here is a list of possible technical difficulties you may encounter:
-
For a reason we do not completely understand, deleting an edge by clocking the Delete button on your keyboard is sometimes disabled. As far as we can tell, this is a known issue is Cytoscape 3.2 (https://groups.google.com/forum/#!msg/cytoscape-helpdesk/1Rt971XFxnE/k6zTVhe4atQJ). We advise closing Cytoscape and re-opening it in case this happens.
Deleting dependency edges is best done via the edge setting panel, by removing the dependency.

When importing networks from csv files, make sure the file is in the correct format. You may want to take an existing network in cys format from this website for example, and export it to csv, in order to observe how the file should be formatted. If the csv file is in a wrong format, the operation will abort unsuccessfully.
If you edit a csv file in MS Excel, make sure all the cells are formatted as text.
-
Although the csv format contains the information about the position of nodes on the canvas, it currently lacks the information about dependency edges positioning. Therefore, when exporting a network to csv format, this information is lost.
